Alrighty, now, Clayface won't be showing up for awhile of course, what with Batman just getting started, so that gives us time to flesh out both stories.

Once both are established, we bring her in.

Upon hearing the news of Clayface's capture, she looks into it and discovers that he's a clay construct like Wonder Woman. Thus, she teleports into Arkham, turns guards into pigs, frees Clayface and uses her magic to control him before teleporting them back.
Batman is informed by James Gordon and they watch the security footage and try to get an answer about what happened out of Joker.
Batman can only find a little information, most of it from mythology and decides that Wonder Woman, whose uniform is greek in design, would be best to ask about this. So he takes the Batplane to Washington.

Meanwhile, Wonder Woman is going about her everyday life when Clayface, in the form of a little girl, walks up and chats with her, trying to get Diana to drop her guard before morphing into his blobby form and trying to grab her. Thanks to Diana's superior speed though, she dodges Clayface and engages him.
At first, Diana is having no trouble in the fight due to being far superior to Clayface. It's only due to a magical sucker punch from Circe that Clayface is able to grab and absorb her.

Circe's evil plan ultimately being to have him absorb Diana and then, with Wonder-Clayface under her control, tear down Themyscira and take over the world.

It works just fine at first but our girl is a fighter. She manages to tear herself free and briefly engages Clayface before being punched into the bay. Clayface searches for her but she manages to elude him and finds a spot to rest and recover while the monster hunts her. Looking into a window, she finds herself aged down now to a teenager.

Thus begins a frightening game of cat and mouse as Clayface rampages and hunts her with Diana using hit and run tactics when she can. The scariest part is that Clayface can look like just about anything he wants. So even a normal person or object could be dangerous!

Batman finally arrives and Wonder Girl helps him evade Clayface. They get caught up and Batman has to take a moment to collect himself when he discovers that a horrifying monster like Clayface has flying brick powers now. Clayface finds them though and a hard fight commences, but ultimately the two battered heroes are able to evade him and find a place to recover and plan. With Wonder Girl thinking back to the initial absorption.

After formulating a strategy, they rig up a building with traps involving weapons and electric traps and lure Clayface inside. Battle commences and despite hitting Clayface everything they have, he keeps coming. The Batwing even fires it's rockets at him!

When Batman is downed by Clayface, Wonder Girl escapes with him and comes up with a last ditch effort. Having realized that the absorption and breakdown process was a battle of wills, she steels herself, wraps the lasso around her arm and calls Clayface out while Circe watches from a building.

She dares him to absorb her and Clayface takes the bait while Batman can only watch. Struggling inside of him, Wonder Girl pulls herself together and wills the parts of her that Clayface absorbed back to her body. with Clayface distracted, Batman throws a Batgrenade into him that disrupts him for a moment. Wonder Woman bursts out and spins around like a whirlwind, picking him up into it and causing the clay to scatter and get caught up in it. The parts of Wonder Woman that were absorbed come back to her, returning Diana to normal.

Clayfce pulls himself together but his power boost is gone. Wonder Woman and Batman take him down. Glancing up, Wonder Woman sees Circe watching them and puts it all together, that she caused it.

Thus, we get a fight between her and Wonder Woman. Ultimately, Wonder Woman stabs her and Circe decides to retreat for now.

The guards at Arkham are returned to normal and Clayface is put in a more secure cell. Wonder Woman flies Batman back to Wayne Manor to rest and thanks him for his help. The two shake hands and become allies.

When Wonder Woman interrogates Clayface about his actions, he tells her that wasn't in the driver seat while the whole battle was going on.

Once he's in top shape again, Bruce starts investigating sightings of other super-humans, not wanting to be caught off guard again. One that really catches his interest is the Superboy that's been showing up in Smallville and Metropolis.
